I assume you mean a "percentage of random precincts" actually... I
don't think you'll select the confidence intervals at random :-).

Still, I think it makes sense to spot check a small number of ballots
at *every* precinct. If you think only some scanning machines might be
broken, but others work right, hand counting a few ballots at every
precinct lets you catch this. Subject to confidence intervals and all
that. Otherwise, the precincts you select at random might miss the one
broken scanner.
